Is there a way to just set the thermostats to away from only 9am to 5pm Mon - Fri (leave as scheduled other times even if away) while using smart away ?

Smart Away overrides the set schedule, you cannot choose specific times when smart away is active, just which triggers (Arm Away and/or All Geo-Devices being outside Geo-Fence) activate Smart Away.
